This happens a lot with me:

After spending over 3 hours in the tourney and now finally close to ITM (49 players remaining). I am on button folded round to me(6-Max)

I have 44, I move all-in with 18 BB(at that time I thought I had close to 15, my fault), BB tanks for a while then calls with JQs(only if he had offsuit, I am sure he would have folded). Flops both pairs and I am knocked out.

What do you generally do with these small pairs on a small stack? I almost invariably am knocked out on these small pairs, or may be even decent pairs at times 88-99. I had a decent image till then, had folded a lot of hands, but had moved all-in couple of times in last 10 hands with AKo and AJs obviously nobody called that time!!

      Further more details of Hand:
